Manuals provide you with more direct control over your vehicle. You choose when you shift and not a computer, and there is no delay by the vehicle in delivering power to the wheels. Automatic transmissions are also heavier, more expensive, more likely to fail, and (most importantly) significantly less cool due to their ease of operation. I expect our resident rally car person to jump in and provide some better info. A torque converter adds a little weight, and eats up a significant amount of horsepower. On a standard transmission you can engine brake, saving some wear on your brakes. Also manually selecting a lower gear when going down a steep grade allows you to maintain traction control (although it seems like most newer slushboxes have some form of manumatic shifting.) Aside from everything else they are just more fun to drive.
